I'have given Twee2 a try : nice tool. I think I will use it frequently.
But I had one little problem : footer and header special passage names seemed not to be recognized.
Missing feature or user mistake ?

a. Harlowe: Uses a special header or footer passage tag.
Twee2's documentation on Passages explains the Twee notation for adding a tag to a passage title.
b. SugarCube 2: Has it's special PassageHeader and PassageFooter named passages.
